The following season, Owen helped the Nordiques improve 52 points in the standings to make the playoffs for the first time in six years. Owen scored 36 times and finished second on the team with 15 power play goals and 241 shots. In the playoffs, Owen scored one goal in five games.
After being limited to just six games in 1993-94 due to shoulder injuries, Owen returned to the Nordiques lineup in the shortened 1994-95 campaign and scored 30 goals in just 46 games. Owen led the Nordiques to the Northeast Division title and paced the team with 13 power play goals (2nd in NHL) and eight game-winning goals (league best). In the first round of the playoffs, Owen scored five points in six games.
In 1995-96, Owen moved with the franchise to Colorado (now the Avalanche) and played nine games before being traded on October 26 to the San Jose Sharks for Sandis Ozolinsh. In 72 games with the Sharks, he led the team with 29 goals, 32 assists, 61 points, 12 power play goals and 184 shots on net. He also played in his second All-Star Game. In 1996-97, Owen led the Sharks with 31 goals (his fifth 30-goal season in six years), 63 points and 10 power play goals. He also helped the Sharks improve 15 points in the standings although they missed the playoffs for the second straight year. At the mid-season All-Star Game in San Jose, Owen scored three goals including the famous "called shot" goal against Dominik Hašek in the third period. Owen's first two goals in the game set the record for fastest two goals by a player at just eight seconds apart (second period).
In 1997-98, Owen helped the Sharks improve 16 more points in the standings to make the playoffs for the first time in three years. The team's 34 wins were a team record. Owen led the Sharks with 192 shots in the regular season and co-led the team with two goals (both on the power play) in the playoffs. In 1998-99, Owen was named team captain and led the Sharks with 174 hits and a +16 plus-minus rating. In the playoffs, he paced the team with 26 shots in six games.
In 1999-2000, Owen powered the Sharks to a team record 35 wins and set club records with 44 goals, 84 points, 18 power-play goals and 258 hits. His 18 power play goals ranked first in the league while his 44 goals ranked second to Pavel Bure. He played in the mid-season All-Star Game, won the Sharks' Player of the Year award and led his team with 209 hits and 21:07 minutes of ice time per game. From November 28 to December 8, Owen set a team record with a six-game goal-scoring streak; on December 13, he won NHL Player of the Week honours. In the playoffs, Owen helped the Sharks upset the top-seed Blues in seven games by scoring the game-winning goal in the series finale on April 25. In ten games over two series, Owen scored eight goals and ten points including two short-handed goals and three game-winning goals. He also averaged 22:14 minutes per game and led all forwards with nine blocked shots.
In 2000-01, Owen scored 24 goals and 49 points as the Sharks set a franchise record with 40 wins and 95 points. Despite playing only 57 games, he paced his team with 10 power-play goals and 190 shots. On November 12, Owen surpassed Jeff Friesen as the Sharks' all-time goal-scoring leader with his 145th goal in a match against the Rangers (3-2 win).
